The Versatile Search Processor Array : A Systolic Array Alternative to Supercomputers
Many biological applications require the comparison of large genome strings.
General‐purpose computers do not suffice as efficient search machines because of their limited throughput. The exponential growth of databases, which by far exceeds the evolution of general‐purpose processors, imposes a severe challenge to computer architecture design.
We present a novel systolic array architecture for complex database searches, intended for the implementation of very fast complex motif searches in biological databases. It is, however, a promising tool for all fields requiring extreme throughput of data and flexible motif definition.
A prototype ASIC of such a systolic array was implemented in 0.35μ CMOS technology. It can perform 200 Giga bit‐comparisons per second. Four such ASICs were integrated on a PCI board containing 4 Gigabyte data memory, glue‐logic and static memory to be used for storage of results. The board can be populated with up to 8 ASICs and 16 Gigabyte of data memory. The board can perform up to 0.8 Tera bit‐comparisons per second.
Systems based on this architecture can achieve, if implemented with state of the art CMOS technology, performance in the range of ExaOPS (1018 operations per second).
